Have you tried enabling the 'wait for completion' option in the run
external program suboptions?

When I used the SpamCop auto-responder (I've since stopped), what you
described never happened and TB! downloads from my local mailserver so
quickly that the Connection Centre just flickers on the screen. :) If
there were more than one autoresponder messages, then Netcaptor would
open up with multiple tabs, each showing a submission for OK'ing.

If you already have the 'wait for completion' option checked then your
problem could be OS related.
