I  find that the message that is the root for an unread message in a
thread is bold, not the whole thread.

I use crtl-] to go the next unread, so I don't have a problem with
that.

There is no option you can set, but I would call it a feature rather
than a bug. You want to know which threads contain unread messages,
don't you? Hit crtl-], and you will be taken there right away.
