Two possibilities are:
1. Use the menus.
TheBat! => Account => Dispatch Mail on Server
=> New Messages Only
OR
=> All Messages
2. Use keyboard shortcuts.
Highlight any file in your account and then...
<Ctrl> + F2 (for new messages only)
OR
<Shift> + <Ctrl> + F2 (for all messages)
