This could be too simplistic, but you could just create a directory called Mail Archive, and move the folder for the account that is currently in the Mail folder, into the Mail Archive folder. You could then just move it back again when you need to access it. I think you will have to do something to reinitialize your folder structure in The Bat!, but I am not sure of which files contain that info.
