Oh... OK. Well, I've found a tolerable, if unconventional, way to fix this, in case anyone else needs to know in the future. (I, in the future, will be using the archive plugin Donna recommended and others seconded, so I don't have to go through this again. Thanks!)
This is what I do: 1. Find an unresolved cross reference in the Japanese file. 2. Go to the corresponding xref in the English file (which is pretty easy, since the document format is page-for-page between the two languages). 3. Double click on the xref in the English file, find out what paragraph tag is has, and count from top or bottom, whichever is closer, which position the correct paragraph is (I have to do this because I can't read the Japanese counterparts, which aren't even in Japanese, but in funky characters). 4. Double click on the xref in the Japanese file, choose the paragraph tag, and count to the correct paragraph. 5. Ctrl-Alt-click on each the reference in both languages to find what it references to, and using graphics on the page, make sure I got the right paragraph. I should be done in half an hour or so.
