Are we talking workstation or server ?

I haven't "played" with 64 bit workstation for 1.5 years, and back then the
issues were things like flash pluggins that weren't available, but I expect
that to be changed by now.

In the server world I only ran into two issues:

-64 bit on top of a VM was an issue (I believe that too has been resolved now)

-All the in house little c programs that had been working great for the past
10 years needed to be reviewed, often, just recompiled with the right
option, but sometimes some tweaking of some of the variables.

Beyond that... everything just worked fine.
