Lars, this is indeed the same problem we have.
 
Hopefully the jahia people can reproduce and work something out.

Example
 
1 There is only one active language and that is Swedish!
2 There is a page which exists in English but is never published (pid = 181) and English was an active language but is not so anymore.
 
3 When I publish the home page I get a warning about the page in the not active language (!-icon) and I can not get the home page validated (green dot)
 
I attach a screen dump of the situation where you can read the warnings.
 
This is not a big issue but I thought the situation was similar to the question from "tom *" and wanted to tell him(or her) 
 
The options could be to be able to delete a language or to not present warnings due to some state in pages in a not active language.
