Yes, it would be possible, but the problem would be the same: I have no
problem to call them hyph-la-phonetic.tex and hyph-la-etymological.tex
(or with shorter variants) but is this coherent with the naming
strucTure for hyphenations pattern files?

I'm glad we agree on that. But in this case, since these two types of
hyphenation are so different while the differences between the Latin
variants are rather small, shouldn't we call the two sets of patterns by
their hyphenation type rather than the language variant?
