As far as I understood your question the problem is that Adobe
Illustrator redefines the fonts with encodings differing from default.
Yes, I've spent a lot of my time trying to edit PDFs from Tex in AI,
but in vain, everytime the same. The best I could find was to do small
editing in the Adobe Acrobat but I'm using "Business Tool" instead of
Reader. It allows me to delete characters and to shift the whole
groups. But this editing is far from that AI can afford. Nevertheless,
it only depends on the task, sometimes it is enough.
