Luthor is necessary, at least in the first film. And I think the time is ripe for a new origin. Actually, if it were up to me here is what I would do. It would be a trilogy and go a little something like this.
SUPERMAN - Show Jor-El making his plea, places son in rocket, launches it into space, Krypton dies (15 minutes or so) - Ship spirals through space dissolves to a football spiraling through the air, Pete Ross catches it, little bit of Smallville the day before Clark leaves, scene with Jonathan and Clark, shows him the ship, does not know he is from Krypton (15 minutes or so) - Jump to Metropolis, Clark at the Daily Star trying to work for the planet, covers a press conference on top of Metropolis city hall, mayoral candidate (who is secretly in the pocket of Luthor), meets Lois, press conference ends, Clark leaves, armed men show up, Lois is knocked off of building, enter Superman. - Superman on Earth! Luthor takes notice, Clark gets job at Planet, starts digging into Luthor - Luthor realizes that this Superman guy is going to be a problem, dusts off plans for a cyborg, finds this mysterious meteorite to power it, enter Metallo! - Superman and Metallo fight. Superman loses. - Kryptonite somehow allows him to add to his physcial form, Superman's first experience with Kryptonite. Wonders WTF. - Another big fight with Metallo, Clark exposes Luthor, friendship with Lois begins. - At the end Superman is the hero, Luthor is one the run, Metallo is in custody and Superman doesn't know where he is from. SUPERMAN: THE MAN OF STEEL - Superman vs. Brainiac. Learns of his origins based off of Brainiac's stealing of Kandor - Relationship between Lois and Clark deepens, Lois torn on her feelings for Clark and Superman - Lots of robots fights - Brainiac is scary, teams with Luthor after first probes fail. - Third act takes place on Brainiac's ship. Luthor ends up betraying Brainiac, Superman defeats him, gets bottle city of Kandor, swears to enlarge it someday. - Builds Fortress. SUPERMAN: THE LAST SON OF KRYPTON - More of Krytpon's past revealed throughout the movie. Superman finds Phantom Zone projector at the beginning of the film. - ZOD appears. Tries to snow Superman. Superman thinks he has found a long lost friend of his father. - Lots of fighting. Lots of backstory involving Krypton and the fact that Zod was responsible for the destruction of Krypton. - Zod releases two more inmates, trash planet. Try to kill Superman and leave him for dead. - "General, would you care to step outside?" - Superman gets inmates back into the Zone. Full origin known. At peace with human and Kryptonian origins. - All is well. At least that's how I would do it.
