If you have your Hotmail account server settings in TB set to "Leave a 
copy on server" (I'm not sure of the actual wording, but that's close), 
then copies of the mails will be left in the Inbox folder on Hotmail web 
site. If "download unread emails only" isn't checked, then I suspect 
that these mails will be downloaded again.
An emulated POP connection such as the extension offers cannot delete 
mails from the Hotmail servers when they are deleted locally. You would 
need an IMAP connection to fully synchronise local and server copies in 
this way, something that Hotmail doesn't have for free accounts.
