Just an afterthought .... The main file in Thunderbird (which makes the decisions on what to download - not the extension) controlling this is the popstate.dat file for your Hotmail account. Some threads in the Thunderbird forum recommend clearing this for a number of issues. Doing so will always cause every message in the Inbox of the server to be downloaded again. To rebuild the popstate.dat to its correct state will then require that the download process of all the messages be allowed to complete.
There is a "Remove duplicate messages" add-on for Thunderbird that can assist you to clean up after encountering the problem you are experiencing.
