The easiest way to have your Gmail on the web and in Thunderbird 
synchronised (i.e. the same folder and filter structure) is to use 
Gmail's IMAP facility. I use this, any message moved from one folder to 
another in Thunderbird or the website is automatically moved to match 
when Thunderbird next logs in to Gmail. If you are using the extensions 
or Gmail's POP server, then the copies of mails in Thunderbird and on 
the website are essentially independent, what you do to one won't 
necessarily affect the other. It may be that Gmail or the extension 
includes label information in the headers of the mails when they're 
downloaded into TB. If so, you can set up filters in TB to sort the 
mails into folders similar to those on the website. If there is no label 
information in the headers, then you will need to set up filters using 
similar rules to thos you already have on the website.
