These extensions never touch the Inbox or any other files of Thunderbird. The extensions simply and only act as a pipe for the transfer of messages from Yahoo to Thunderbird. All management of the folders and files in Thunderbird is performed entirely by Thunderbird.
Antivirus programs are the primary cause of lost Inbox files in Thunderbird since Thunderbird holds the email in plain text (not encrypted as some other mail clients do) which makes them particularly prone to removal. How frequently are you running a full scan - does the frequency coincide with the number of times the file was deleted? If you are restoring a file that the antivirus does not like it will keep on removing it until you find the data it does not like or you can try excluding the Inbox file from scanning by uoir antivirus and see if that halts the problem.
