Who is to decide what is "detrimental" and what is not in the organization and reorganization of content if it is not the people who created the content? Software developers, especially of software like TiddlyWiki, are in not in a position to decide or constrain decisions about such matters.
That said, I believe TaggerPlugin requires DeprecatedFunctionsPlugin. Tagger works exactly the way it's supposed to with it. While I'm at it, could someone explain to me why DeprecatedFunctionsPlugin does not appear in the sidebar? I thought I remembered finding it in the Shadowed list, but it wasn't there when I checked just now. However, if I go to the Plugin Manager in the backstage it is in fact there.
