My 2 cents: the main domain (.org, .com) doesn't matter, and I (as the user of a product/project with an internet presence) don't pay attention to whether its content/tooling/etc. is hosted in a .org or .com domain.
However, I think the project (tiddlywiki), should have control of both of those, keep one of those (e.g., .com) as the main one, and the other one as a redirect to the main one. ... Have you felt that people make wrong assumptions about tiddlywiki because of its TLD, Jeremy? I'd assume not, but that's just my POV.
