You can remove and add back

[all[]!is[system]] [tag[$:/tags/MenuBar]] [tag[$:/tags/SideBar]]

Thus above is all tiddlers except system, tiddlers adding back those 
tagged  $:/tags/MenuBaror  $:/tags/SideBar
