I'm running FF 3.6.13 in Ubuntu 10.04 and have the same problem. While the portable versions may have this issue, it is by no means exclusive. Look at http://www.tiddlytools.com/. If there is something you want to do with TW, odds are that Eric has something. For instance, http://www.tiddlytools.com/#InstantBookmarklets has bookmark-thingies that you drag into the bookmarks toolbar in FF. It allows you to toggle the sidebars, fullscreen as well as the security fixes and a bunch of other stuff.
