As Jed suggests, you could have some script to give *[all[]]* tiddlers in your target wiki a tag of *target*. Then, you would either export all those into your other wiki or vice versa, depending on which one you want to overwrite which.
Then you use the corresponding filter to subtract all those with the tag *target*.
