As probably happens a lot, I believe I've found the answer to my own question - taking a bit of a circuitous route to get there.
I did a search of the raw HTML for the phrases NPC - Rolent Landing Port and Quartz - MIrage (the two unchecked boxes in the image). Parsing a bit more, I found references between these two tags in the markup corresponding to the: $:/config/Manager/RecentTags system tiddler. Opening up $:/config/Manager/RecentTags, I found that these two entries were defined as list entries and, thankfully, there is an option to delete them. If I may be so bold as to make a suggestion, it seems curious that tags not used in any place within the wiki should show up as 'recent' and present themselves in this fashion via Tiddler Manager, though there may be an intended use for this that I do not understand.
