This does not happen for me. So do tell

   - What kind of wiki? File or Folder? In TiddlyDesktop I assume.
   - Exactly how are you installing plugins?

My prefered method to install plugins is to

   - open the wiki, in this case with tiddlyDesktop. 
   - In a wiki with the plugin installed go to Control Panel > Plugins
   - Click drag the "Plugins bar" over to my wiki untill I see the "Green 
   Bar" Appear, and drop it there.
   - Save and Reload the wiki (if not done yet), (perhaps close and reopen 
   in TiddlyDesktop incase)
