Presumably it didn't bring down the whole site, it made the site unusable from your Firefox? If you went to it from some other browser or some other computer, presumably it worked? Without seeing the cookie that was causing the problem (before you flushed your cookies) I would guess that what was happening was that your Firefox had a cookie from a previous installation where the format of the cookie or the secret key used for the message authentication was different. What you did (getting rid of your cookies) is pretty much the right thing to do when you see "CookieError: Illegal key value: tiddler:" Having "bad cookies" is a fairly common thing to encounter when working with web apps, especially ones that are still alpha and clearing your cookies for the site the common solution.
