Since the Thunderbolt produces the PPS output by dividing down the 10MHz, except during jam sync the 2 signals should have similar noise. Since its more complex to lock to a PPS signal than lock to a 10MHz signal, its perhaps simpler to lock to the 10MHz output with a suitably large loop time constant. Low noise analog phase detectors can then be used.
