Most gear probably won't care whether it's sinusoidal or "square" as long as the amplitude is right, but if you try to send square waves, then the question is how square do they need to be. Sharp edges may convey better timing information, but may also cause ringing and other effects. I think reasonably clean sine waves or "highly rounded" square waves are best, and easiest to send around, and you know how much bandwidth is needed.
