But there was no reply from anyone for a long time, so I will answer it instead.

In my understanding,
TiMidity++ play them "as is", with no adjustment in default.

So, if you prepared ET(Equal temperament) soundfont, TiMidity++ play by ET,
if you prepared MT(Meantone temperament) soundfont, TiMidity++ play by
MT, and so on.
