It still "logs in" (it actually doesn't even log-in) as you. The prompt has just changed. See ``man bash'' and look for PS1. (The user in cygwin is tied to the user you logged in windows as.)
However, I suspect the real problem is this: You are running copy B of cygwin (not your initial copy, copy A). That is, check your shortcuts, etc. Of course, since I've rarely had multiple cygwin instances be fully cooperative, I would run the cygwin installer again (to get it to update the registry, re-link the shortcuts, ensure the correct core DLL is about, etc.) If all goes well you shouldn't even need to select packages during the install process.
