Some quick answers to your questions:
- Pins labeled with PAx, PBx, etc. of the 51-pin connector go directly
to the pins of the microcontroller with the same name. The functions
of those pins are described in the ATMega1281 datasheet.
- Crossbow has some PCB designs which have a male 51-pin connector on
one side, and a female on the other (e.g. stackable sensor boards). In
that context, thru connect pins can be used for power lines, etc.
- The PA5 pin of the 51-pin connector is connected to port A5 of the
MCU. On the micaz, this also wired to the CCA pin of the CC2420
transceiver. You should not use this pin, because you can break the
radio.
- As far as I know, there's no other publicly available documentation.
