I also highly recommend Marcus Borg's books, particularly his "The God we never knew" since it does a broader attempt at reconciling modern thought and fundamentalist theology.

For a more academic treatment, see Ian Barbour's "Science and Religion" or "When Science meets Religion." These have the virtue of laying out a series of possible positions on how science and religion might interact.
