I agree that it is out of character. While not a pacifist per se, his objections to punishment and the use of aversive control is well known.
As I understand it, Skinner's pursuit of Project Pigeon was opportunistic on the sense that he saw an opportunity to get funding for basic research and to demonstrate its applicability; not that he was primarily interested in the development of weapons.
