Are your users listed in the /var/qmail/users/assign file?  If so,
could you give us a sample entry from that file?  If not, are they
system users (/etc/passwd) who are not allowed to login?  We need lots
of information to figure out what's going on, especially since you
have a non-standard setup.

That could be where outgoing mail problems are, but wouldn't have
anything to do with incoming mail, to your users.
