This step sets various Jserv internal parameters, these parameters:So what I believe that means is that the parameter you are looking at doesn't do anything (yet) !!
- Instruct jserv not to start the Tomcat process. Automatically starting Tomcat is not implemented yet.

You are also correct that you have to include the .conf-auto in your apache.conf file - otherwise new servlet domains won't be recognized by Apache. There is some gobblty-gook in the installation about copying the .conf-auto file to another file after generating your first one and then maintaining it manually... Sounds like too much work to me - I haven't found anything yet where I have to manually change the .conf-auto generated file.
