Do you restart or shutdown Tomcat before trying to restart or shutdown IIS? If there is a socket open between IIS and Tomcat, my guess is IIS will not shutdown, leaving it bound to port 80. Restarting your machine closes all of the sockets, including the connections between Tomcat and IIS.
