It sounds like something specific to your web application. I would suggest creating load tests that simulate real load, carrying them out on a dev server that's as close as configuration in possible to the production server, and profiling your application. The other person's suggestion of looking at synchronization to resources in your webapps is a good one: that's a likely culprit.
