Mike;  Not sure what you mean by "defunct URLs".  I'm also sure which
are the "faulty URLs" and what you'd like to do with them.

When importing an ontology you can only remove the directly imported
file.  If that file imports other ontologies then they "belong" to
that file and you will need to open those file to remove the imports.

Not sure that answers the question, so follow-on as needed.
