Hey Scott, Thanks again for your response. The reason I was asking about data store is because this ontology is only partially populated with instances for testing... When building the ontology we crated instances manually for testing and everything was ok as far as inferences where concerned, once we populated the ontology with more instances (automated) we got no reasoning and the messages discussed already. I will run this by the pellet mailing list as well.
