Tim, I haven't been able to reproduce this in SE. If you look at the Inferences view after running inferences there should be a set of triples that have been inferred (via the inference configuration of running OWLIM first then Pellet). I get 72 triples added in Composer status bar.
It could be in your workspace setup. Was the TopBraid library closed or removed?
