Your query found the problem, a stupid typo. Now the export/merge gives RDF/XML Abbreviated. Also the joseki/tdb is now ok. Some of the warnings are from some typos, such as datatypes:SustainabilityLabel vs. datatypes:sustainabilityLabel. Others are just warnings that the type is undefined. But a check for the type triples (e.g. wall:Wall rdf:type ?type) reveals that these are present (probably just some late type binding).
