Ah, yes, that is confusing.  The (right-click) Compare With comes from
Eclipse, so it may be better for the RDF diff to be more descriptive,
such as "Compare Selected RDF model with...", which would also provide
a hint that the comparison is between the currently selected model and
another.  We'll get that in our bug tracker.

Yes, the "Run SPARQL query from SPIN template..." did move from the
Script menu to the Model menu in 3.5 to align better with new
features.
