As far as I can tell, the s2r file is not being added to the TopBraid project. If the problem is as Holger suggested, that the Sesame repository I am connecting to is read-only, would I expect to see the read-only file error shown in screenshot3.png?

Yes, that's expected. Do you have some way of checking whether the Sesame is indeed read-only to confirm this hypothesis? It does sound like the most likely explanation now.
