Sounds like it must be losing contact with the USB drive. My guess would be that it doesn't have much to do with the Touch's standby mode, since all it really does is kill the screen. Is the HDD going to sleep? Others are reporting problems with the Touch losing contact with hard drives when the go into their power saving mode. You might consider yourself lucky, as they often have to reboot the Touch to get it working again.
