open them in mp3tag program (yes reads flacs) and look at tags (right click on files and select extended tags). Sounds like one of the tracks has a different album name (maybe the name is subtly different...a space a hyphen etc). Also you'll see the disc tag and maybe the disc number is different or maybe the artist or album artist is slightly different.
