I had the same issue. I discovered that it was due to the embeded FLAC converter in EAC (The ripping tool that I use)It seems to do something with the files that I couldn't figure out. It made no difference what format type I used. Instead, I Ripped to .WAV with EAC then used the base converter from FLAC and did it with this as a second step. All ok now!
