OK, putting aside the fact that to access the Touch scanner files I have
to have a good working knowledge of computer systems (which your average
man in the street won't have) here's the latest position.

I attached the external drive directly to my PC and removed the music
directories that were not being seen. I reattached it to the Touch and
re-scanned and blow me down but there were even more empty directories,
that had all worked previously.

I've logged in to the Touch using WinSCP but can't find a scanner.log
file anywhere.

I've uploaded another music directory, rescanned but this is still
showing Empty.

I've deleted the cache folder on ther Touch and rescanned.  Same
results, the cache folder wsas recreated.

I've checked all my tagging info in mp3tag but can't find anything
wrong.  I've re-tagged them using freedb but still no use.

This problem only exists for CDs that I've ripped.  Other music files
from the internet (FLAC and MP3) all work perfectly.

If it helps I'm on v7.5.4-r9408.  I re-downloaded the software again
yesterday.

I'm beginning to think that this is all more trouble than its worth. 
If I was going to buy a TV or digital camera I wouldn't seriously
expect to have some working knowledge of Unix and terminal sessions to
troubleshoot.  It shouldn't be beyond the realms of possibility to
expect the Touch to scan in a bunch of directories and play them back.
