I'm trying to understand what the problem is with having it come up in the main menu. Is this causing a problem?
You talk about the "standby" state, there really is no such thing. All the "off" does is stop playing whatever is playing and invokes the "off" screensaver, every thing is still working, there is no "power down" mode that needs to come out of to start playing. As far as the Harmony remote goes, my personal use is not to have the harmony do anything with the "on off" of the Touch. It just stays "on" all the time, the remote can play music, stop music etc. If you want the Touch to display the clock when not playing anything you can set the stopped screensaver to the clock (or whatever else you want) and it will go to that when not playing anything.
