A controller app doesn't care about file format, so FLAC support isn't an issue. However, there are a couple of apps on the iPod/iPad that will make the device act like a squeezebox. iPeng has playback capability built in and there is a separate app you can get to do playback.
There are also andriod solutions for contorller and playback. I have both an iPod Touch and a Motorola Xoom, so have both flavors. Both work equally well as a controller and player. My wife has a kindle fire, which is Andriod based. It works as a controller and player too. I don't own one, but a Barnes and Noble Nook Color or Nook Tablet could work too. Look around for refurbs of tablets (Nook Color, Xoom) and you can find a good deal.
