I would say that if your tags don't allow you to distinguish between the different masterings, then your music is not properly tagged for your circumstances. And your circumstances are what matters, because tags are supposed to tell you what you need to know about a track. Apparently you have the mastering information in the folder or file names -- if you put that information in your tags then you'll be all set.
I do something similar to what Mnyb notes, which is basically putting the mastering information in the ALBUM tag. So I may have "Album X", "Album X [Remastered]", "Album X (24/96)", and so on.
