In my experience, you will need to unplug the optical connection from the D1 and replug it in to have it recognize a sample rate change (e.g., from 44.1 to 88.2kHz).
Firstly, you may want to verify if I am correct by starting to play an 88.2kHz or 96kHz file and while it is playing remove and re-insert the Toslink cable from the D1. If you find this works, you may wish to try Triode's new USB connectivity, aka Enhanced Digital Output with a USB connection via a hub to the AudioEngine D1. This way you would get perfect sample rate switching.
