This would be entirely related to how the DAC in the Yamaha is handling the change from one rate to another. Some DACs handle this just fine and as you have discovered, some do not. Not anything I'm aware of on the TOUCH or LMS side that can solve your problem. You could connect the TOUCH to your Yamaha with analog outs from the TOUCH and that should avoid the noise between tracks.
