Have you tried this?:

- eject the HD on the SBT
- connect it to your computer 
- erase the squezzebox and playlists files
- scan the HD using the Windows (or Mac) find and correct errors
function.

I had to do this one time for my WD HD and it worked :)

I notice that all the (very few) problems I had were related to the
files tag. 
Using the excelent mp3tag program (http://www.mp3tag.de/en/) is IMO
essential. I've embebed all the art in the files and erase all the
informations apart from those needed.
