That sounds a little like a problem I spent about an hour tracking down today - it turned out to be a tiny short between pins 43 and 44 on the MCU, and every time it'd set the I/O port up for diagnostics it'd screw up the clock.
When you click on tuning/diagnostics, does it freeze for a few seconds? What exactly happens?
